بعد وفاة البابا زكريا استحسن الأساقفة والأراخنة الراهب شنودة بدير أنبا مقار، وتأكد لهم الاختيار الإلهي برؤيا لأحد الأساقفة، أنه ضمن السمائيين، فرسموه في الإسكندرية باسم البابا شنودة الثاني سنة 1032م، وذلك في أيام الفاطميين
تسامح الخليقة كانت العادة أن الخليقة لا يصرح بتقليد البطريرك إلا إذا أورد مبلغًا قدره ستة آلاف دينارًا نقدًا، أو يكتب صكًا ليدفعه في ميعاد معين
وكان بين الأقباط رجل مسموع الكلمة يُسمى ابن بكر، سعى لدى الخليفة وأصدر أمرًا برفع الغرامة
من نعمة الله على الكنيسة في عهده أن سار الخليفة الظاهر على نهج العزيز بالله في التسامح مما أكثر الإنتاج الفكري والفني، بل وسمح الخليفة لمن يريد أن يرجع إلى مسيحيته أن يرجع، كما سمح ببناء الكنائس
انشغاله بالمال أثناء ترشيحه اشترط عليه الإكليروس بالإسكندرية أن ينفق على كنائسهم خمسمائة دينارًا سنويًا، كما اشترط عليه الأراخنة رفض قبول أية رشوة، لاسيما من الذين يطلبون درجة كهنوتية
رغم تعهد البابا بنبذ السيمونية في رسامة الأساقفة إلا أنه رسم أسقفًا لأسيوط بها مقابل مبلغ من المال، وبدون أن يرجع إلى شعبها، مما دعا أهل أسيوط بعدم السماح للأسقف الجديد بدخول بلدهم، ومن ثم عاد إلى ديره في خزي
أساء البابا التصرف، خاصة بقبوله أموالاً للسيامات، فاعترض عليه الأراخنة، خاصة ابن بكر لكنه لم يبال بذلك
وأصدر البابا قرارًا يقضي بأن تكون جميع مقتنيات الأساقفة ملكًا للبطريركية بعد وفاتهم، وكان أول من نفذ فيه هذا القرار أسقف شنان
بقي هذا القرار معمولاً به إلى عصرنا الحالي، حتى أصدر قداسة البابا شنودة الثالث قرارًا بأن تبقى ممتلكات الأسقفية لمن يخلف الأسقف
نفر الشعب من تصرف البابا وسعيه نحو اكتناز المال، ولما رأى الإكليروس تسليم أمور الكنيسة لمجلس رفض البابا، فاتجه الجميع إلى الصلاة للّه ليحمي كنيسته، فمرض البابا مرضًا صعبًا صار يهزه هزًا عنيفًا ولم تُجْدِ معه محاولات الأطباء والأدوية نفعًا، إلى أن انتقل من هذا العالم ملبيًا سنة 1047م
